Roger Godbout mène ses travaux sur deux sites : au Centre de recherche Fernand Seguin-Hôpital Rivière-des-Praires (recherche chez l'humain) et au Centre de recherche de l'Hôpital du Sacré-Coeur de Montréal (recherche chez l'animal). Ses thématiques de recherche sont : l'électrophysiologie et neuropharmacologie des états de vigilance chez l'animal et l'humain, le rôle des neurotransmetteurs dans le contrôle du cycle veille-sommeil et l'influence du sommeil sur le fonctionnement diurne. Il collabore notamment avec Marc Lavoie pour ce qui est de l'impact du sommeil sur la cognition, avec Emmanuel Stip pour l'étude des altérations du sommeil dans la schizophrénie et avec Laurent Mottron pour l'autisme.
